Canon: Alignmentswap AU. The Master (though he typically goes by Maestro) is generally considered to be kind and benevolent, while the Doctor, before his supposed death in the Time War, was a crazed, brilliant psychopath.

I've got a few notes about the relationship between the Doctor and the Master (also known as the Maestro) throughout history. The regenerations and basic personalities have all been the same, save the whole "good vs evil" thing. Their history has hit about the same beats as the show, albeit with some different details. For example, instead of the Master dying while trying to steal the Doctor's body (ala the TV Movie), he sacrificed himself the stop some horrible plan of the Doctor. Stuff like that.
