Basically the AU starts when Sam was possessed by Meg and went after Jo. He didn't stop at just knocking her out, but actually had sex with her before he tied her to the pole and Dean came in.
The canon back story follows the same until season four. Basically, once season four hits, Dean and Sam have a massive blow out and Sam leaves with Ruby. Dean ends up at the bar Jo and Ellen own wanting to see Jo and she ends up on the hunt with him. After some talking and a vampire nest, Jo stays with Dean and their relationship is growing while Dean's been putting off talking to Sam.
The lines on when exactly in season four this is, are a little blurred right now though the mun for Jo and I would love to work that out. As well, I would love to be able to work out and have a Sam for Dean to fix things with and be brothers with again.
