I don't actually speak Japanese, I just watch a lot of anime, so take this with a big grain of salt. But my understanding is that this would be indicated by the honorific attached to the end of her name, like, if her surname is Suburu you'd refer to her as Suburu-dono (assuming "dono" is the right honorific)

There's specific honorofics and titles used for coporate contexts, I know I've seen anime where a chairman was referred to as kaicho or [Surname]-kaicho. I can't remember what honorific is used for the (female) captain in Bodacious Space Pirates. Here's a post with some details for military ranks.
I'm not sure if gender makes any difference.
