I haven't read the whole series, but one thing I really liked about the book I read was how well you set up the political intrigue plot (with Kirk feeling frustrated because as just a cadet, he can't do anything, even as things are going wrong all around him). I don't know if there's a short passage that captures any of the political tensions, but if there is one, I would recommend that.

Maybe a scene down on the planet when he goes to the diplomatic conference and meets the different ambassadors? And knows something is wrong, but not what? (And that thing with the windows?)

Whatever you pick, I'm going to say again that you have the plot construction for published Star Trek novels down pat. Towards the end I felt there were times where it got a little too wordy, but that kind of thing is easily tightened up by an editor. The work is really solid and shows a good command of the universe, the characters and the way to tell a characteristically Star Trek story. I strongly recommend that you seek out an agent who specializes in these books, and I hope you can find folks at Arisia to help make that happen.
