I've got a theory about the prophecy, regarding the "neither can live while the other survives" part. It's obviously very spoilery, so I'll post it behind the cut.
First of all, I don't think he knew that Harry had become a horcrux. So he wasn't looking at it from that perspective. He knew Harry had a protection in his blood from his mother, and THAT was what he wanted. He thought that by using Harry's blood he'd be able to touch him again. And, as we saw, he was able to physically touch him.
Second of all, he was concerned with obtaining a body. He needed a capable body in order to function on his own. In that baby-thing form, he needed Wormtail to feed and care for him, even though he was able to handle a wand.
I don't think Nagini had been a horcrux until after he came back, else, where had the snake been all of those years? Or at least not until Wormtail found him, because he couldn't have had his wand as a formless sould fragment. He might even have used the murder of Bertha to 'implant' Nagini. But I'm not sure. Nagini could have survived all those years somewhere anyway. We don't know if Harry's death was intended the be used for the final horcrux or not. I'm starting to think that perhaps Voldemort wanted to use Hogwarts itself - it certainly qualifies as a powerful magical object, hard to destroy, and it would appear to have some kind of sentience about it as well.
In his babything form, he would have probably been unable to obtain any of the fragments in the other horcruxes he created because it would require powerful magic to obtain. So maybe Nagini was made a horcrux as a safety measure? I don't know. But it sounds okay on paper. *g*
I don't think he realized that Harry was a horcrux until mid-OotP. He used the connection to lure Harry to the DoM, ostensibly to obtain the prophecy, but if that was all he wanted, then why did he show up? I think he meant to kill Harry that night - himself, to obtain the soul fragment, and perhaps he needs to be present for the fragment to rebond - which is why the DE's were told not to kill him, just get the prophecy - and why Snape tells them in HBP that Voldemort himself is the only one who is to kill Harry.
The horcruxes are likely cursed to repel anyone who tries to 'open' them. (They couldn't get the locket open at GP, and Sirius possibly used an alohamora or something on it to try.) Harry used the very poisonous Basilisk venom to destroy the one in the diary. We don't know what Dumbledore used to destroy the one in the ring, but it was something deadly, because it injured him badly in the process.
(And I also have to wonder why Fawkes didn't use his tears to mend DD's hand either!)
