I think the hardest thing for me has been going back to before the physical/special split. I was so happy to get a Gyarados until I realised there is no such thing as a physical water move in Sapphire... It's been quite fun so far, and playing it at the same time as the endgame of SS really hit home how much easier it was to grind back in sapphire!
I'm being super paranoid about Wattson in the next gym, because of his selfdestructing voltorb. My current plan is to get everyone up to 25, apart from Gulpin who I think evolves at 26. Combusken can take out magnemites no problem, and hopefully Swalot can use yawn to cripple his voltorb then take it out safely.
Haha, I am so sick of Zigzagoon you have no idea! I think every route I've been nullified on has been because of that guy. At one point all I seemed to have were normal-types, right when I was training to take on the fighting gym.
One of the biggest dangers is HMs. A by-product of the other rules is that if you have no pokemon who can learn a necessary HM, you lose. This also means if my luck stays the same then I'll not be able to Fly anywhere, which is a pain in the ass.
I think I could die happy if I got a Trapinch 8D One of the things I've enjoyed most is having to use pokemon I would never look twice at normally- like whismur. Did you know Soundproof negates Roar of Time? Whismur is immune to Dialga's signiature move.
The lack of physical/special split drives me batty! They'll let you load Gyarados up with powerful water attacks, which usually don't work as well as simple Return. Gengar has monsterous special attack, which does absolutely no good for his STAB Ghost-type moves.
On the plus side, Sceptile becomes really awesome again. <3
The first time i played through Emerald, i found Ralts my first encounter on Rt 104. I was so ecstatic, i was almost bouncing off the walls! (I named her Bliss. ^_^)
I hadn't considered how dangerous HMs could be in a Nuzlocke challenge, but since you mentioned it, that does sound like it could be serious. Actually... *checks HM moves* couldn't your Zigzagoon make a decent HM mule if evolved? And with any luck at all you'll have a chance to catch a common-as-dirt Zubat or Wingull to use fly, right?
So Whismur is immune to Roar of Time? Get outta here! Are you serious? :D
Part of the reason I retired my Zigzagoon from my active team is to reduce the risk of him being killed, so hopefully I can use him as a slave later on. The same thing is probably going to happen to my Viggoroth eventually, since I can't really evolve him. I may keep the Whismur though, normal types are wonderfully versatile after all!

And yeah, he's immune to Roar of Time! http://serebii.net/abilitydex/soundproof.shtml The BEST thing he's immune to is Supersonic, that is just the greatest thing ever.
