The creepy relationships are actually somewhat key to the legends - there, Mordred is actually Arthur and Morgana's son, a product of unwitting incest. o.O If Morgana/Morgause shippers (not to mention Wincest lovers over on SPN) are anything to go by, then the blood-relation factor is not going to stop Uther/Morgana shippers at all - if anything, it could be a whole new dimension of characterization how Uther almost treats Morgana like a lover. (Or a reference to medieval tradition of parents somewhat treating kids of the opposite gender in a way that could often be perceived as lovers - especially during a time when incestuous marriages weren't that uncommon, often practiced to keep the line of succession safe for various reasons).
I could also easily debate Morgana's perspective - Uther is out butchering innocent people for magic that many (like her) cannot even help. He drowned children for the mere suspicion of magic. As far as she is concerned, she is doing good. And she's been twisted and manipulated by Merlin's actions, and

I just wish they had continuity from s1 into s2 and now s3, because I am beginning to lose interest! Morgana's hate for Uther was not developed enough, and as a character she could have been so much more juicy. It had a lot of potential
