Bloody Monday 1 is a pain in terms of figuring out what's going on in the plot. Because of this, I still haven't figured out exactly why the characters did what they did in the last 3 episodes of that season. However, I was able to unravel the 2nd season, mostly because it's not really as kick-ass. Rather than having the plot mystify and delight you, they just use misleading scene arrangements to temporarily trick you into thinking "Gasp! This person's a spy!" In any case, it was still a bit difficult to figure out, but here it is:

-Spider wants revenge for her father
-J takes the opportunity to get his sister back when Spider finds him
-the ex-pats want their country to take over Japan
-Spider recruits Hornet who just wants attention
-J gets the Tsar bomb in Russia and passes it to the others
-the Tsar bomb is transported into Japan, but the man transporting it diverges from the plan and then gets arrested making the bomb lost and him inaccessible
-Maya steals the Emperor's Fang in Russia which has info on the Tsar bomb
(at this point the terrorists need to recover both the Tsar bomb and the Emperor's Fang that will activate it,
the ex-pats also want to make sure the Professor doesn't interfere,
in general the terrorists need Maya, Fujimaru, and Third-i out of the way)
PREPERATIONS
-Spider joins the Third-i medical team in preparation for J's arrival
-Hotaru hides in an online cafe and tracks depressed and angry youths
-J gets himself arrested so Third-i can take him into custody
-the terrorists kidnap Sawakita's kid to blackmail her into being their spy in Third-i
SHOW TIME
-Beast and Lady Bird shoot Kujo as one way to try to weaken the government's power
-the terrorists plant a bomb on the plane to make it seem like they're after J
-Lady Bird attacks Fujimaru's workplace to get him on the run and ready to hack
-Hornet shuts down Fujimaru while he's hacking on the run (Spider may have been Hornet, either one may have purposefully given him info on the flight the bomb was on)
-Hornet(Spider) has Aoi kidnapped ostensibly to stop Fujimaru from hacking, but really to get revenge
-the 7th terrorist was obviously expendable and gets killed on the plane
-Spider makes J seem like he's sick from radiation exposure so he can't be questioned normally
-Spider discovers K's whereabouts and acts with J to seem sympathetic
-the terrorists pretend to demand J's release and spread toxic gas into houses
-the terrorists change to their real demand which is to release 3 prisoner, 2 dummies and the man who transported the Tsar bomb
-Beast and Lady Bird kidnap Otoya to get back the Emperor's Fang that Maya gave him
-Hornet(Spider) is on standby to shut Fujimaru down as he tries to save Otoya etc.
-J demands to meet Fujimaru and tells him that someone close to him is a spy then pretends to attempt suicide (this is likely because Spider is playing around with Fujimaru and wants to see if he recognizes her)
-the terrorists cause chaos in Third-i by having Sawakita mislead them to believe someone else was the spy when she was getting suspicious
-Hotaru distributes guns to the depressed and angry youths from the online cafe in order to cause a distraction later on
-the three men are released (it was actually a fluke), and Beast and Lady Bird question the transporter but they only realize he lied after they kill him
-Hornet has Fujimaru find false data on where the bomb is leading him and Maya into a trap
-the terrorists figure out where the bomb is, but Third-i is hot on their tails, so they set a trap to gain time to get away and have Sawakita switch the scans
-Sawakita gets found out as a spy because of this and Fujimaru rescues her son and takes down Hornet
-Hornet gets captured
-the terrorists use the Emperor's Fang to extract all the nuclear material from it
-Hotaru follows Otoya to find the Professor and attempts to kill him
-Spider injects J so his heart will stop and then revive him so that she can convine Third-i to transport him to a better facility
-Beast hijacks J's transport so J and Spider can escape
-the terrorists broadcast a message that negates anything the Professor could have done about revealing the truth and triggers the youths with guns to start causing chaos which occupies the government
-Spider brings down the Third-i computer system
-Spider invites Fujimaru to come to her and toys with him
-the terrorists hack the nuclear power plants and demand they be given the government in return for Japan's safety, this is a diversion
-Spider hacks the nuclear reactor of the plant they're hiding in and they put the Tsar bomb material inside
-Beast and Lady Bird realize that Spider isn't quite on their side but decide to leave it be
-J and Hotaru break in and take K back
-Spider tries to convince Fujimaru that Minami is a spy so he'll shoot her, but Mosquito intervenes and she kills him
-Beast gets cornered by Hibiki and Lady Bird lets him get shot because he isn't from her country
-Lady Bird shoots Beast and Beast shoots her back before dying
-Lady Bird finds Mosquito dead and swears revenge on Spider
-Spider has Third-i inform Fujimaru of who she is and probably lets him enter the reactor room
-Spider basically has crazy time and admits all her motives
-the reactor cools because of Fujimaru's hacking causing Spider to try to commit suicide
-Lady Bird interrupts and Spider and she shoot each other, killing Spider
-Lady Bird tries to shoot Fujimaru but Hibiki saves him and Lady Bird dies
-J escapes with K and calls Fujimaru to tell him that he's leaving and taunt him
-Hotaru doesn't seem to care and just follows J in his escape

(Spider vs. Hornet hacks)

Since it's unclear whether Hornet or Spider are doing certain hacks, I took only direct evidence from the show of which were confirmed Hornet hacks. I suspect that Otoya and Haruka's escape was a Spider hack since it completely shut Falcon down, but I'm not sure about the net cafe hack. The only reason I can think that Spider would have allowed the terrorists to attack Fujimaru's work place is that they never planned on killing him, but just wanted him to feel like hacking so they could feed him information on the flight they planted the bomb on. If they deliberately fed him information, there's no clue as to whether Hornet or Spider was the actual hacker.
(J's part)
-J realizes K isn't dead
-J decides he's going to protect K from now on
-Spider tries to kill J, but J brainwashes her
-J agrees to help Spider if Spider helps him
-J's plan would have avoided involving Otoya if he had his way
-J gets himself captured and returned to Japan
-the terrorists pretend to threaten his life with the bomb in order to make Third-i think J isn't a part of their group and that he has information
-Spider makes everyone believe that J is sick (by injecting him) in order to avoid harsh questioning
-while J is in captivity, Spider helps him figure out where K is
-J's suicide attempt was another front
-Spider and J play-pretend being attached to each other to further their efforts
-Spider fakes J's collapse in order to get them to move him to a better hospital
-during the transport, Spider and J are able to escape

-Spider is upset after her father dies and goes after J
-J brainwashes her into believing it's Fujimaru's and Japan's faults
-Spider and J recruit the ex-pats without telling Beast and Lady Bird their true motives
-Spider plans on taking revenge on Fujimaru and making him into the bad guy if possible
-Spider didn't want Fujimaru dead at the beginning but didn't seem to mind if he was in danger
-Without J's brainwashing, Spider really just wanted things to be the way they were when they were children
-Spider also plans on simply destroying Japan

-ex-pats wanted to attack Japan and assumed their country would swoop in at the aftermath and back them up

-Hornet was recruited by Spider and was clueless to everything except his tasks

Not all characters are actually useful in a show and so I like to sort out who's wills are in play. Characters on the same side can often have different objectives anyway. Haruka, for example, gets her own storyline, yet makes no decisions important to the plot. Otoya, another example, helps move the plot along at points, but never has motives that interfere with Third-i's motives for the most part so he doesn't get his own will.

These are the various groups that you get to follow during the story. You can really see 1) How utterly alone Fujimaru is during most of the show since he's the only one on "Fujimaru's Team", and 2) Why Fujimaru's the main character since he interacts with every other group in the storylines except for "Hotaru's Influence".

This is just a handy list to justify why Fujimaru really should have had a huge meltdown by now. His character never really breaks down despite a little yelling now and then. I never was able to verify whether Minami died, but since it was the last episode and they didn't make a huge fuss, I'm assuming she likely lived. They really don't show it though.
(My Thoughts)
-what happened to Minami?
-Haruka saved Fujimaru from being Hornet
-rather than the characters being tricky, the show tricks you
-Fujimaru doesn't change clothes the entire time
-no one actually notices Haruka was kidnapped
-Fujimaru utterly forgets Otoya and Haruka
-Fujimaru makes more mistakes, but has become more confident (raises and lowers his image at the same time)
-all the things that should have been happening emotion-wise in the first show suddenly show up in the second without explanation
-why did J know K was alive?
-did Minami find Aoi before or after she made the call to Fujimaru?
-why and how did Aoi's video suddenly disappear before she died?
-Otoya just wants to be useful but fails so hard
-Otoya watching Fujimaru get broken
-Haruka's story is interesting, but utterly unincorporated into the rest of the story
-everyone got kidnapped all the time, even by their allies
-the bad guys kind of self-destructed (made a lot of mistakes, got lucky by flukes, killed each other)
-J always seems to be taunting, but what he says is usually his true feelings it seems
-they like to pretend-shoot Fujimaru, but he's the only character in the show who's always in the middle of the action who never actually gets shot
Questions, comments, and critiques I had as I watched the show. Some of the things I noticed I thought were pretty funny.
So if I ever figure out Bloody Monday 1 (which hinges around Maya's character somehow), I'll post that too. Incidentally, the only other show that's ever given me this same trouble is Keizoku 2: SPEC. All of these shows are unusually good, but I have to wonder if even the scriptwriters got confused while laying out the stories.
