As you did not specify OTPs, I will instead go with my favorites, regardless of whether or not I 'ship any of the characters with anyone else. ...but, um, between the two lists you get four of my top five OTPs anyway.

Bill Weasley and Fleur DeLacour, actually my favorite pairing for Harry Potter period. STRAIGHT UP. Also: OTP.
Remus Lupin and Nymphadora Tonks, which means I have probably just alienated my entire f-list. Also: OTP.
Victor Krum and Hermione Granger, because it was sweet and I enjoyed it while it lasted. Also he is hot.
Arthur Weasley and Molly Weasley. Hello! I like old marrieds.
Gilderoy Lockhart/Gilderoy Lockhart's reflection. YOU KNOW IT'S TRUE.
Non-canon!
Neville Longbottom and Ginny Weasley. Also: OTP. (I know. I know.)
Harry Potter/Luna Lovegood. Sort of? I waver back and forth between liking it and forgetting it exists. Um. Basically the only pairing involving Harry that I'm interested in.
Minerva McGonagall and Severus Snape. It's ... it's hard to explain? And I feel really dirty about it, so you don't gotta tease me, ok.
Vincent Crabbe and Gregory Goyle. I DID IT FOR THE LOLZ.
Rita Skeeter/Gilderoy Lockhart? ...okay, honestly, I'm just making shit up now. I don't have a lot of 'ships for HP, so, uh, not really a lot of juicy stuff to spill here.
I have no idea where to put Ron Weasley/Hermione Granger on either of these lists, as wherever I put it, someone will argue the point. I'd go with 'canon,' though. Anyway, I felt I should mention Ron/Hermione as I dig it TOTALLY LOTS and am not at all opposed to them making out at some point in the books and/or the movies.
fernwithy has written tons of fabulous Lupin/Tonks. Her longer stuff (including the fabulous 'Shifts' and the sequel 'Shades' (which I have not yet read, woe)) can be found on Sugar Quill, and she has a directory of all her shorter Lupin/Tonks stuff on her webpage. I, er, don't know of any other Lupin/Tonks writers I could recommend, as honestly, Fernwithy's stuff just hits everything for me. A+++ HIGHLY A-OKAY.
Why I'm afraid I've alienated my f-list or why they're one of my relatively few OTPs? *g*
For the first, it's 'cause most of the people I know 'ship Remus/Sirius and fandom at large seems to have an enormous amount of hate for Remus/Tonks.
For the second, it's 'cause it hits basically half of my kinks, possibly more, if some of the spoilers floating around the internets are revealed to be true.
1) I love age differences. Like ... kind of a lot. 2) I know fandom's complained quite a lot about their romance being poorly developed, but ... the story's told from Harry's point of view, isn't it? Why on earth would he pay rabid attention to everything Tonks and Lupin say together or apart? How could he know everything that goes on when he isn't there? 3) I love the idea of Tonks and Lupin together. (I did way back when OotP came out, actually! And then I was DEEPLY SURPRISED when Rowling was all, "Haha CANON, SUCKERS.") Um. I like that she's younger and wildly energetic and opinionated. I like that Lupin has known her for years and treats her like an equal and a friend. I like that they're colleagues and they trust each other and Tonks wants to be with him, even if he is old and cursed and not very good with relationships. 4) HOT. 5) I ... AM A LOSER? That's a valid reason, right? 6) THINGS OTHER PEOPLE HAVE SAID MUCH BETTER THAN I COULD EVER HOPE TO. That's valid, too, right? Hahaha I AM A LOSER.

I LOVE THAT 'SHIP. Mostly the relationships in Harry Potter leave me disinterested but Tonks/Remus and Fleur/Bill have recaptured my love.

I mean, I could see objecting to an opinion if the opinion was, "I like pretty fire! And explosions! ON YOU!" But arguing over fictional character's romantic relationships....?
I like to consider myself officially DIVORCED from fandom. SERVE UP THOSE PAPERS.
