Hmm. If Sherlock was lying to Mycroft (or had been lied *to*) about the pregnancy at the beginning of the story, it wouldn't have held up past the beginning of the hospital stay, at least not to the Holmes brothers. (If Mycroft could get a copy of John's therapy notes when he'd only known Sherlock for two days, I take it as read that he'd keep *very* close tabs on Irene in hospital in this situation, particularly when he himself was in control of the arrangements.)
John would realize all that, once he'd had time to think - and he *would* think about this, if not necessarily while Sherlock is, as Mycroft says, telling him what he wants to hear.
You have a bit of wiggle room for a sequel, it seems to me, once John has time to think. :)
As a cover story, it would certainly explain why the Holmeses chose to protect her to any interested parties, no matter whose idea the cover story was, and would guarantee any amount of security if they recognized her as one of their own.
I like what we can see of John's stay with Mycroft, and how he appreciates John's company - coming home to a house that isn't empty, making his own kind of music for John (nice touch, that he plays a different instrument). Perfectly in character that he is intelligent enough to recognize that this won't be permanent - and in character for Sherlock that he'd be brash enough to ask John back without ever managing to come right out and apologize, or even acknowledging the mess he'd made, while covering for himself by telling John what he thought John wanted to hear.
John's getting better at this, though - he's heard Sherlock's elaborate cover stories before for his own actions, and he's learned to spot them. He has trust issues - he might not accept what Sherlock says about this for long.
I may be one of about three people in this fandom who *hasn't* seen Pirates of the Caribbean, so I'm a good test case - and I can follow your summary of the Calypso story just fine, so I think you handled it well. :)

You see S/J are my beloved OTP, I ache physically when they are not together, even if they are not the main pairing of what I am reading (a bit obssesed, I know XD)
But I don´t think I will be writting that anytime soon -I have two very large stories, I am working on the moment and well, they are taking my time.
I am happy to hear, you think that they were in character -I tend to have issues, when they do not seem to be themselves, so yeah, at least if I managed that I am satisfied.
Yes, John seemed a bit weary, he might not have been very trusting in the end but he can´t really never say no to Sherlock.

Sorry about the misunderstanding; that wasn't what I was thinking of, although that's certainly one way this could go.
I meant, suppose that Sherlock knew, given that she was going into hospital and that Mycroft would make a point of knowing her condition - that she *wasn't* pregnant, but still tried on this story. That would be extremely painful too, particularly as it would mean that both Mycroft (and Sherlock - he'd *tell* Sherlock about *that*) had allowed this to play out and hurt John.
