Also, Merlin, ultimately, will be loyal to Arthur above all else. His values will mirror Arthur's values of law and order. Morgana will feel less and less tied to that as time goes on, and she comes to value magic and power instead.

Law and order as modeled by Uther seems to have one aim -- protecting the people that Uther loves, at any cost. Uther doesn't seem evil per se to me -- but the repercussions of his actions hurt so many people, and he doesn't care a whit about that. He arrested all those people in "The Nightmare Begins," he wanted to risk his life and the life of the courtiers in "The Curse of Cornelius..." -- all to protect Arthur and Morgana. It's good that Arthur is breaking away from that a bit by being willing to fight and die for Camelot. But still, at this stage, he follows his father's orders and is a party to things like the destruction of the Druids' village.

The dragon is no doubt right about Morgana, and the need for Merlin to distance himself from her. I just wish he and Gaius could bring her into the fold -- she couldn't really reveal his secret without risking her own -- but... Gaius is probably right that the less people who know, the better.
