Since a lot of ME3 is fixing existing conflicts, it is kinda interesting that the main conflict for humans is left unresolved. So. Perhaps instead of just giving the location for the Krogan females, the Dalatrass insists that Shepard bring the Batarians into the fray (maybe to test Shepard's ability to negotiate peace; perhaps it is just a way to trap Shepard). Whatever. End result, Shepard has to go and negotiate with the Batarians. Paragon!Shep off to make peace, Renegade!Shep off to piss off more Batarians. Whatever strikes your fancy. Would love to see more of the (falling) Hegemony. Don't much care if you go the paragon/renegade route, or whatever else is in there. Fem!Shep preferred, but whatever works.

So, canonically the reason this doesn't happen is because the batarians have already been almost totally destroyed and would be little help. Doesn't mean you couldn't do an AU with this, just thought I'd point it out.

The Hegemony, maybe. At least from what Balak and the Codex say/imply (that their leadership was indoctrinated, and basically let the Reapers in). I guess in that case, one option for Shepard would be to help set up a totally Hegemony-less leadership for the remaining Batarians. Given what EDI says, the Batarians were a lot less antagonistic without the Hegemony leadership. All that said, the same could be said for the humans - in the Allers interview she says that most of the human leadership has been killed, and most of the human military decisions are being made by Hackett/Anderson/Shepard.
But I'd love to see more about the Batarians, so I'd love to see this filled.
