That's definitely what's going to happen in the story; I aim for maximum humiliation. However, I have my doubts that in this AU such abandonment would be "realistic." The Alliance sold Shep as a war hero and "signed off on" her death. When she reappeared, people would assume that she was doing covert work for them and abandoning her would undermine the "we don't leave our men behind" message and be a recruitment disaster. Combine that with the relative ease of attacking Illium (in this AU they don't respect council authority and therefore probably don't receive much council protection) and the obvious solution is for the Alliance to send in a team to pull her out (maybe talk up how she was going undercover to root out slaver groups, then blame Illium's protestations of her guilt on corruption). That doesn't even count her loyal, dangerous allies back on the Normandy.
But no, this is a dark!fic and Shep will not be nearly so lucky :)

As for Allers, she originally got included when I asked myself "who are some of the most humiliating characters Shep could be forced to have sex with." I can't tell if the fan anger at her has died down and she's just another NPC at this point (not to me! Emily Wong 4ever!), but that was the original intent. Her suitability to the plot was a fortunate coincidence :)
