He seems sort of grim about the whole thing with the FBI. He suggested that she do it, gave plausible reasons why it's a good idea, but his manner just seems a bit off.

Maybe. I just don't get the feeling that Tidwell has a problem with Charlie or Charlie and Reese. Plus, if anything, Charlie's been very supportive of them! He doesn't out them, he tells them he knows, but he's ok with it. The compliments of the suit and such, and this week offering to "fill in" for Reese. I would think Tidwell would consider Charlie the best-case scenario of his subordinate and girlfriend's partner.
But I agree with you on the general feeling from that scene. Hmm....now we know that there's something fishy about this appointment. FBI Lady is asking inappropriate questions, so maybe she's part of the whole Roman/FBI/Conspiracy thing. Maybe someone leaned on Tidwell to force him to encourage Dani to take the position? Maybe Tidwell knows it's about Charlie and he's not telling her, so that's why he's uncomfortable. Or maybe he doesn't know what's behind it, he just knows he smells a rat.
And I wonder if they're going to have regular phone conversations with Reese throughout her absence. If they have the scripts ready to go she could have just taken a few days before she left to film them all. That would be cool.
What I recall is that she's not going to be totally gone, just couldn't shoot 12-hour days anymore. So, yeah, probably phone calls and also scenes like the one we saw this week; a view of her world each episode.
