I agree with you though about the very slow way in which Marshall needs to move in which to win Mary's heart. He knows her so well though that he should be able to sense the right amount of 'push' without scaring her off.
I also agree with the friend thing, they need to be friends first. Gradually spending more time together outside of work until they are practically living together, just being normal people watching films and sharing meals. Then she may finally come to the conclusion that this 'something' missing in her life has been sitting across from her this whole time. The reason she wasn't able to form a normal relationship with Raph is because once you take the sex out of the equation she is closer and more intimately understood by Marshall and there wasn't room for someone else. The secrecy of her job is a complication but not as much as Marshall already having most of her even if she hasn't realised it yet.
Something along these lines is one of my scenarios for a fic, in conversations with several independant people (Elenor, perhaps a few married witnesses and maybe an old friend) who all describe their significant other/husband as their best friend whom is always there for them and they can talk about anything to. Mary realises that she already has all this in Marshall and they just haven't done the whole intimacy thing and she hasn't really thought about him like that, but once she does...? Surely one of Marshall's bookshelves contains a copy of the Karma Sutra. And as many other authors have written, Marshall may seem very straight laced and by the book on the exterior but who knows what lies within those PJs. Mary perhaps discovers that whilst her disposable boy toys were fun at the time they ultimately were unfulfilling With Marshall she could experience something she never had before. That true connection (reaches for bucket to puke into) to another person whom she can actually trust her heart.
