There are two anime' series; Full Metal Alchemist was started at the same time the manga was being written. After about the first 8 to 12 episodes the anime' had caught up to the manga, but the author refused to allow the anime' producers to create filler. He did approve of them basically creating a similar, but ultimately alternative universe, version of the story.
A couple of years later the manga was finished, so they created a second anime' series, Full Metal Alchemist: Brotherhood. The first few episodes basically repeat the first series, but then the new series takes a decidedly different turn. Some characters who were important in the first series have significantly reduced importance in the second. Some characters have almost completely different personalities and/or motivations. Some characters who were minor or even nonexistant in the first series are major characters in the second.
It sort of reminds me of the Harry Potter series, where the movies are basically a separate, alternative universe to canon, because basically the movie producers didn't have a clue where the story was going.
There is quite energetic debate amongst FMA fans whether FMA or FMA: Brotherhood are the better stories. I think they are both good stories, and in some ways I prefer the first anime' only because I liked some characters in that one who I feel get rather short shrift in the second.
But the second series is longer and therefore more detailed, and ultimately "makes more sense" of what has been, and is, going on in that world.
I would recommend anyone who's interested to watch the first series, FMA, first. The watch the followup movie, Full Metal Alchemist The Movie: The Conqueror of Shamballa, which ties up the loose ends of the series 1 anime.
Then I'd recommend watching the second series, FMA: Brotherhood.
