While I was yelling at Bidoof's Wish, I noticed there wasn't a single one walkthrough or tip for the special episodes except on youtube. And you can guess, it's a shame, so I decided to write one myself. Don't expect anything perfect but okay.

Episode 1: Bidoof's Wish
This episode is quite hard if you don't have enough items. And because they're really few, take care of them as they were your children and keep calm if you think you have little HP. No waste!
When Bidoof left home and first joined Wigglytuff's Guild, it often messed things up around, and wasn't really liked by everyone. One day, while visiting the Kecleon shops, it was confronted by a Snover who gave it an old map before hurrying off. A Gligar and Bagon then appeared to be chasing Snover. The map shows a legendary dungeon known as the Wish Cave where Jirachi sleeps, and after learning about it from Chatot, Bidoof decided to go there so he may make a wish to make himself a stronger explorer.
Snover finds Bidoof at the Guild, and together they head off to the Wish Cave.
The Wish Cave is quite simple, especially because Snover is strong and wins against enemies without difficulty. Use these few floors to level-up Bidoof and explore; and use as less Oran Berries as you can, because they're rare but TOTALLY useful. Instead don't worry about Reviver Seeds: in any case, you'll lose all of them you've got here before meeting Jirachi.
However, upon reaching the end, Gligar and Bagon appeared, and Snover turned against Bidoof. It turns out that it was a trick pulled off by the three, who are a thief gang called Actors. They saw Bidoor's wealth (some $7000 dollar) when it visited the Kecleon shops, so plotted this whole thing to lure Bidoof to the Wish Cave to rob him.
Don't worry neither about this battle. As I said, you'll lose all your Reviver Seeds, but don't absolutely use any Oran Berries. You must lose this battle, the plot itself wants it.
A way to preserve one (and just one, no more) Reviver Seed in this battle: as I said, you'll likely lose all your Reviver Seeds. But, playing again, I found a way to save at least one from oblivion. Take it from the bag and give it to Bidoof. Then, temporarily disable the QI skill which allows him to use held items. Doing this, Bidoof will have a seed, but he will not be able to use it because he has not the right QI skill abled. When the battle is finished, able the QI skill again and return the seed to the bag.
Bidoof needs to fight down the three, but when he fails, everyone else from the Guild shows up to help him. Bidoof is touched that he is a cherished member of the Guild afterall. Wigglytuff help it blast open a hidden cave where Bidoof can find Jirachi, and after defeating Jirachi (Jirachi claims it is still sleeping and will automatically attack so Bidoof must defeat it to help it awaken), Bidoof makes his wish. Though given a lot of choices, at the end Bidoof will wish for new juniors to join the Guild so he could help them. The wish is fulfilled when you and your partner joins the Guild, and that's Bidoof's story.
The second (and last) part of the dugeon isn't hard if you avoid more enemies you can. If they attack you, use tackle (not the A button, but go to "Moves" and select it) two or three times and it's done. Again, don't use Oran Berries or use one, try only to walk to recover HP. If you have a Luminous Orb, use it in the 4st Floor, which is the end of the cave. When you meet Jirachi, be cautious: it has lots of life and will kill you fastly. If you have saved Berries and some Reviver Seeds found in the second part, it's time to use them all. Even Totter Seeds can be fairly useful if you have some of them. Remember to remain vigilant; after you've beaten him, there will be some scenes and the episode will end.

Episode 2: Igglybuff the Prodigy
This is a very easy episode, so there aren't specific tips. Just follow what I say after the plot, but remember you can safely get it without advice.
One night, Chatot secretly brings an Apple to Wigglytuff again, and saw it with the Guard Orb item (which boosts the Bug type). Chatot doesn't understand why Wigglytuff always carries this item which is of no use to himself, but Wigglytuff reveals that it is a very important item for memory keeps, and starts telling his tale.
When Wigglytuff was still an Igglybuff, it lived with its parents (both Wigglytuffs), and often hung out with other friends (Smoochum, Budew, Wooper). One day, a Skorupi and Banette appeared, and while everyone else is afraid, Igglybuff happily calls them friends. Since little, Igglybuff has always been carefree and courageous, and also possessed super strength (it once saved its father from a falling big boulder on a stormy night). Skorupi and Banette tricked Igglybuff into exploring the Dark Forest, where they find a ferocious Armaldo at the end.
Banette and Skorupi fled in fear, but Igglybuff once again stuck around and managed to befriend the stunned Armaldo. Igglybuff by accident found the correct way to read a mysterious map owned by Armaldo (he burnt it) and Armaldo discovered that Igglybuff is born to be an Explorer. The two thus visited the mysterious dungeon (called the Eastern Cave or something, I have to check again), and at the end of it, after finding the Guard Orb, an item that can boost Armaldo's stats, Igglybuff forced Armaldo to accept him as a student, and so the two began their adventure as teacher and disciple.
I was about to say "this first dungeon is the easier in all the episode", but they're all at the same level. Explore with Armaldo and take advantage of his high attack and good moves, but despite of his appearence even Igglybuff isn't bad at all. He usually makes a 40 HP damage alone. Don't worry too much of items as enemies, later you'll be able to get them from your main save without problems. But if you don't want to "steal" items from the main quest, you'll find here as many Oran Berries and Seeds as you want.
Time went on, and everyday, Igglybuff would go find Armaldo at the Dark Forest so they could go on new adventures. On one of their adventures, a Nidoking is seen spying on them.
One day, Smoochum and co. come to find Igglybuff at his house, but his parents told them he's out. It is only then that the Wigglytuffs realize Igglybuff visits the dangerous Dark Forest daily. The Nidoking appears, and agrees to take them to where Igglybuff is. Igglybuff and Armaldo are exploring yet another dungeon, and at the end of it, everyone appears.
You'll explore also the second dungeon with Armaldo. Do the same things you did before:
1 | if you haven't taken items from the main save, it's time to search for them; but don't worry, few are enough.
2 | if you have taken items from the main save, just search for the stairs. Of course keep some Berries and Seeds for the end. Especially Seeds!
Enemies are all quite easy and with teamwork you can get rid of them in three moves without an excessive loss of life. Done all the floors (they're ten or less if I remember well), here comes the only hard thing: there will be a group of enemies waiting for you all together! But don't worry. With a move both you and Armaldo can kill them; if you have saved the Reviver Seeds they'll automatically make you resuscitate without misspending a turn using a berry. In few minutes you'll have ended the battle, and here comes the last scene.
Nidoking comes forward, and as a shock to Igglybuff, he reveals that Armaldo is actually a criminal hunted down by the police for a long time. Magnezone and his Magnemites appear to confirm his claim, and Igglybuff refuses to believe. It is about to burst into an outbreak when Armaldo gets arrested, but Armaldo stops him, and admits that he is indeed a criminal, which is why he was hiding at the Dark Forest.Armaldo thanks Igglybuff for all the happy times he has given him, and says it is time it gets the punishment he deserved for his past deeds. He is certain that Igglybuff will become a great explorer, and gives him the Guard Orb as its goodbye gift. Crying, Igglybuff watches as Armaldo gets taken away. And that is why Wigglytuff still carries the Guard Orb in memory of its teacher until today.

Episode 3: Today's "Oh My Gosh"
At first, for what Wigglytuff says, this episode can seem hard. Don't believe him at all!
Magnezone visit the Guild one day, and talks about a criminal Haunter. Since everyone else has work at hand, Wigglytuff bestows the mission upon Sunflora, who as an experienced explorer, couldn't find an appropriate reason to refuse or call for extra help. However, Magnezone warns that the Haunter is extremely dangerous, as it is called the Immortal Haunter.
And so Sunflora explores the Source Cave, and when it finally confronts Haunter and defeats it, it resurrects itself in a flash of light like its immortal claim.
This first dungeon is made of four floors with rock, earth some other pokémons. As you'll notice soon, there isn't any Elisir Max but just Apples, berries and seeds; take them but not explore more than you need because of them. Sunflora has a move which allows her to easily recover HP, moreover enemies aren't this bad. Use a move which makes them sleep (yes there is, check it) and then attack. You can try to use as less attacks as you want, but I assure you that you'll never remain without moves. There are only few floors, aren't they?
About Haunter, same thing: make him fall asleep and then attack again and again until he dies. It's so easy that I can't tell you how much. Bur be careful because, if you don't make him sleep, he could kill you. Just remember this.
Sunflora keeps chasing it deeper and deeper into the dungeon, and Haunter soon calls upon fire types to hurt Sunflora, but Loudred appears to help her, much to her surprise. From her interaction with Loudred, Sunflora suddenly realized the truth behind Haunter's immorality.
This second dungeon is made of four floors too with mostly the same types as before pokémons, with some new as Onix and Bagon. Same I said before: no Elisirs Max, just seeds and berries. Take lots of seeds, don't worry about berries or attacks, and go to Haunter. The battle will be the same as before and you must use the same tactics. Same, same, same everywhere. When Slugmas appear don't be scared at all: you'll not have to fight them, there will only be a scene and you'll go straight forward.
She chases it even deeper into the dungeon, and finally confirms that there are actually 3 Haunters in unison. When one faints, the other two will create a flash of light, and swap bodies, making the illusion that the Haunter is immortal, when in fact it is already another Haunter. Together with Loudred they managed to defeat and arrest the Haunters, and Sunflora realizes the good in Loudred too.
The third and last dungeon has four floors too and same pokémons, and you have to apply the same strategies as always. Instead, when it comes to the group of Haunters, I have something to say. First, as usual, make them fall asleep. Don't think about the thing that Loudred and you are burning if you have some seeds, and you MUST have them. There was a savepoint before this dungeon, so if you've ran out of them you can switch off the console and explore again those few floors. Then, Loudred can confuse the Haunters, which is even better. But always care about if they're sleeping or not! They're pretty strong and they can confuse yourself too. When they're all in the Dream World, attack. When they're awake, make them sleep again, and so on.
Finished the battle enjoy the last scenes, and this episode is done too.

Episode 4: Here comes Team Charms
This story mainly deals with Team Charms' past adventures, and one day, they come across the Southern Jungle where a great treasure is said to be held. They were advised to stay away by a Bellossom at the entrance since past explorer teams have never been able to make it, but the three have confidence and continued their way.
This first dungeon is quite simple and enemies quite easy to fight with. Use this kind of "introduction" to stock up items and to level up, because it will be useful, especially when it comes to Gardevoir. She's weak as a pillow in a land of iron swords.
Along the shoreline, they find Wigglytuff who fainted due to hunger, and they gave it an Apple, making it happy and up again. Soon, they encounter Weavile, Drapion and Arbok's team, and they had a little competition exploring the last dungeon. Before they went in, a Sentret appeared and hoped that Team Charms will help it chase away Weavile's team because they have done bad things to it in the past.
Here is the bad part, but just because of a single boss. The first dungeon, made of five floors, is very simple and use this too to get seeds (reviver and totter) and berries. You can also take them from the main save as usual, and I recommend it; but it can also be done without them.
After this first there is the hard boss, Aggron. Okay, follow me: disable all Medicham's moves but Hi Jump Kick, which is super effective. Use Reviver Seeds only on Gardevoir and Totters on the main Aggron. While he's confused, attack the other six aggrons. Medicham will kill them (and the main) with a single kick, then use the remaining Totters on the remaining Aggrons (they're usually three) and help Gardevoir the more you can to not let her die easily. If you're able to drive Medicham near the Aggrons and kill them while Lopunny helps Gardevoir, it's done.
After this battle you'll find a save point and see two caves. No matter what you choose, you must follow both because no one is the right one. They're made of five floors each for a total amount of ten floors, with easy but no-too-much new pokémons as Aggron (weaker than the boss ones) and Illumise. After you've done the right and left cave, you'll see a scene and follow another path that leaves you to a new dungeon. This is the final one made of five floors too, with a inside cave of another five floors after a save point. Finished this, you'll fight against Team AWD; use the same strategy as you did with Aggron and, after you've won, there is the final scene.
At the very end of the dungeon, they find an empty chest, and Weavile's team accused Team Charms are claiming the treasure for their own. The two teams fight, but Wigglytuff later appears to stop them, and to everyone's surprise, the chest begins to talk. Turns out, it is a Ditto in disguise, and it is revealed that both the Bellossom and Sentret were its transformations. Its intention is to keep people away from the dungeon, and they find out that the reason lies in the fact that at the deepest part of the dungeon indeed lies a great treasure, but it is a Time Gear, and Ditto must stop anyone from taking it.
Team Charms and Weavile's team agree to keep the Gear intact, and the story basically ends here.
