I just created a subsection on Wikipedia's page about the Virtual Console. The "Criticism" section already existed, but I made the
"Differences from Original Games" part, mostly to make note of the lack of rumble features.
So yeah. I'm a nerd.

Nintendo loves money. Nintendo hates spending effort.
You know it's true. I'm not surprised in the least that this game, like any other N64 game on the system, doesn't have a rumble feature.
1. Changing the emulator might be difficult or time consuming.
2. Rumble is a gimmick. Admit it. It was especially a gimmick for StarFox, which was hyped for the rumble pak. The rumble feature adds less for StarFox than it does for, say, Ocarina of Time, which used rumble features to indicate clues, etc. In StarFox, it just vibrates when you get hit and whatnot.
3. My guess is that if they wanted to, they could add the rumble feature in the future. Heck, maybe they will.
All in all, I'm more annoyed at the fact that the Virtual Console makes you spend 5 bucks on even the crummiest of NES games. And 6 dollars for TMNT? What the hell?

I also wasn't surprised by the lack of rumble in Star Fox, in fact, I was more surprised by the lack of bloggers complaining about it. So I figured I might as well fill that niche for today.
And yeah, that 6 dollars for TMNT is perplexing, especially considering that X-box live has the TMNT arcade game, which is both more advanced and way better, for only 5 dollars.
My best guess is that Nintendo either upped the price to discourage unsuspecting fools from buying the game, or just to punish the idiots that buy it anyway. Heh.
