His special abilities break down into three types: those to do with his Innocence, those to do with his cursed eye, and those to do with the 14th Noah, the Musician who's awakening in Allen's consciousness. His Innocence activates into a white cloak and a set of razor claws (think Edward Scissorhands crossed with Auguste the clown); the cloak acts as armour and the claws enable a variety of energy-related shields and blasts. When driven to the edge, he can also pull a giant broadsword out of his arm. Yeeeah. Allen's cursed eye, when activated, allows him to see the souls within the Akuma (and allow others nearby to see them as well), sense them when they're close (within a few hundred feet) and/or force them into their true shape. Thirdly: since the Musician hasn't fully awakened, the Noah abilities have yet to be revealed. For now, they're confined to controlling the Ark, which will not be arriving with him.
Mentally, Allen's not so much clever as cunning if he needs to be, and he's quite resourceful when backed into a corner. This has its root in his apprenticeship with General Cross Marian, a womanizing, high-living scientist-godmode on the run from the Black Order because he felt like slacking off. Usually the bills for his exploits fell to Allen, because that's the way a high-living womanizer rolls. As a result, Allen's developed a variety of small random skills (juggling, cooking, cleaning . . .), a strong work ethic and a quick mind when it comes to dealing with emergencies. His good manners in combination with his empathy also serve him well. Emotionally, Allen's not great with people, but he can handle them when it comes to social interaction; he deals with the various victims of Akuma of the Week with kindness and ease. Moreover, his empathy, though double-edged, fuels his absolute determination when it comes to getting his goals done. At one point, when he's severely damaged, he sees the tormented soul within an Akuma he's fighting, begging him to love it and to free it. Allen fights his way back to health just to see it rest in peace.
Weaknesses: Physically, Allen's still human. He has his limits and he needs a lot of food to survive. His Innocence can also be broken down by dark matter - wielded by the Noah in his canon. He's also demonstrated a weakness to his own sword, similar to the Noah family, as the 14th grows stronger within him. But the greatest of his weaknesses are mental and emotional. Allen's absurdly selfless, a trait which appears to overwhelm his ability to use logic. He constantly puts himself at risk in order to go the extra mile in his endeavours to save the Akuma and Noah alike. He tries to exorcise Tyki Mikk, a man who previously opened a hole in his heart, instead of killing him. And when Rhode commands an Akuma to self-destruct (thus corrupting the soul past salvation), Allen throws himself at the Akuma in an attempt to destroy it first, nearly getting himself blown up in the process. His self-sacrifices can be reckless bordering on suicidal, because his determination is such that he simply doesn't prioritize anything but his goals.
In terms of emotional weakness, this all-encompassing mercy also makes him an easy target, from chasing the kidnapped Lenalee onto the Ark in order to save her before the Ark is destroyed, to giving second chances to enemies who are trying to kill him. For instance, it takes him roughly 170 chapters before he even mentions Mana, his adoptive father, to anyone, just because he's so intensely private about something that has affected him so much.
Mana may also be a weakness for him, as his love for Mana has been chief behind his driving determination, and he's beginning to doubt whether Mana ever loved him. This is taking a particular toll with the appearance of the 14th, whose aim is to take over Allen's body and become the new Millennium Earl.
