Question: What happens when a pup who has met Mary Sue talks about her to a canonmate who hasn't met her yet? Will the canonmate's memories be similarly altered, or will they go "WTF, you never mentioned this person before!"?

The canonmate's memories will remain in tact. That's part of the fun. People are going to be confused and WTFing about who this brand new person is who's 'supposedly' always been there or supposedly a relative.

Question -- you say any cure/healing/help etc will cease to function when Mary Sue's plot is done. Will the characters remember it having happened, or will it be retconned away in a sort of woozy memory of a dream thing?

They will remember things correctly, namely that this person made them think that she was, say, their niece (though she's not) and Simon's half-sister (though she's not) and that she used her massive psychic powers to, uh, heal someone's old scar. It's just that the scar goes back to normal now.
