From the FAQ page on the official TMNT website:
The good news is "The Ninja Tribunal" story line has been completed, the bad news is it won't be airing on commercial television in the USA for the foreseeable future. The series did appear on Comcast Cable's "Video on Demand", but was abruptly pulled before all 13 episodes aired. Unfortunately we don't know why the series was dropped.
4Kids Home Video originally planned to release the entire "Ninja Tribunal" story arc (13 episodes) on DVD in early 2007 - unfortunately they've changed their plans and removed the set from their release schedule. We don't know if they plan to release the DVDs at a later date or if they've canceled them to instead air the episodes on commercial television at some point in the future. When we get news, it will be posted on the site.

I seriously doubt that the Ninja Tribunal episodes are gone for good due to the amount of money that has been invested in them. I know that's no consolation at this point, but since dollars are always the bottom line, I'm confident they'll turn up somewhere eventually.
Rest assured that Mirage C.E.O. Gary Richardson and Peter Laird do what they can and are very involved in all business transactions with 4Kids - but their efforts, for the most part, must remain confidential. Their work effects dozens of other business relationships, and too much information released to the public too soon can be a very bad thing (which is why I'm often left in the dark as to what's going on).
That's a good point about the money already invested in the eps...somewhat reassuring.
