One True Pairing Ship: Do I even have to name it? ;)
Jack and Irina. I started watching this show at the tender age of 20, and even then the focal point of my interest in the show was a couple whose members were over twice my age! But every time those two were on screen--oh, the tension! Most of the time the killing variety, once or twice the kissing variety, I somehow doubt this couple will ever move off my list of top OTPs of all time.

"If this happens I'll stab my eyes out with a spork" Ship: Oh, but it happened. Really. And, oh wait. ew. Slirina. <--That's right. I just used the controversial moniker.
"You are one sick bastard" Ship: WWBH! While Jack and Irina might be my OTP, these days I am probably even more inclined to read Jack/Nadia when I have the chance. I'm still not certain why, and I'm a little afraid to overthink it too much. It shouldn't have even happened considering my introduction to this 'ship was KML's fic which does not necessarily lead one to suspect the set-up until, oh wow, there it is and he is so not playing the role of a father figure! But then there was Baby Did a Bad, Bad Thing, which is my second favorite Alias-fic of all time, and the moment I fell in love with the ship--not to mention Japanese screens.
"I dabble a little" Ship: So, when the newbies were introduced in S5, there seemed hope that they could become interesting. Sadly, no dice, but I played around with a few ships that I found fun.
(1) Sydney/Boobs McFee. It made less sense from Sydney's end, but boy howdy, did Rachel have a girlcrush on her mentor.
(2) Renee/Tom: I always thought these two had more chemistry than Tom/Rachel, and with his I'm-out-to-get-revenge-for-my-wife, Renee would have made the much more interesting partner.
(3) Nadia/Tom: this is a stretch, considering that Nadia was around for all of two seconds after she woke up, but the idea of these two together just worked for me. So damaged, so pretty, this would have been an unstable and interesting pairing to explore.
"It's like a car crash" Ship: If WWBH isn't car crash material I don't know what is (also, I tend to put these two in cars for some reason, so there you go).
For the record, I'm not even going to discuss Sark's seeming obsession with blondes (which might fit under this category), except to say that he had better taste the second time than the first.
"Tickles my fancy but not sold just yet" Ship: Two ships here. The first is Jack/Katya, mostly because she just takes the piss out of him and it totally kills me. The second is Sydney/Weiss, which is a relationship that would be so good for both of them--except for the pesky presence of Vaughn.
"Makes no canon sense but why the Hell not" Ship: Jack/Renee, and this one is mostly just because of his penchant for sleeping with women on most-wanted lists. Also, the scene where they were torturing what's-his-name together was both disturbing and bad-ass, and showcased their ability to work as a *very* effective team. The fact that they would destroy each other is entirely beside the point.
"Everyone else loves it but I just don't feel it" Ship: This is pretty much the area where the two most popular Sydney-ships fall for me. I get where the Sydney/Sark shippers are coming from, but I can't really buy it except during the time when she was posing as Julia Thorne and was all dark and angsty.
Sydney/Vaughn I got once upon a time, but that pretty much predated the lost two years. I never thought they really clicked again afterwards.
"When all is said and done" Ship: J/I. It's the toast.
