Well, I suspect it's because of the way certain boneyards (like, eg, the one in Perros, with its pile of skulls) used to have to dig up the old graves to make room for new ones, and then rather than keeping each skeleton intact, they seem to have made a habit of jumbling most of the bones up in the vaults (neatly, but not seperately) and, like, stacking the skulls up somewhere more visible. Hell, even when they keep all the bones in the same area the skulls still seem to end up on top.

I suspect the origins of it are simply that most of the bones in a body are either pretty small or else long and straight, so they can be stacked up like firewood relatively easily, but skulls are both pretty round and pretty large, so they kinda mess everything up. In any case, it seems to be pretty common in ossuaries to either store the skulls separately from the rest, or else to store them by size and shape (in which case the skulls still end up together).

And piles of skulls are a lot more interesting than, say, piles of femurs. ;-) Here, take a look at this pic. What's the first thing you notice?
