Craaaap. I've been using my Energy Cells as I get them. There are clues where to find them from the crap you scan in the Valhalla, and right now it's like "oh hey, one on Bryyo, one on Elysia and one on the Pirate homeworld which you haven't gone to yet lolol". Still, I wish I had known. I would've gotten my damn Energy Tank from out of the Valhalla and then left the place alone until I absolutely needed to.

It depends on where you're using them. The cells leading up to the pirate code are fine to use, but the ones leading to random shit like missile upgrades are worth leaving alone.

Also, once you get to that point, http://www.gamespot.com/features/6177947/p-24.html will save you a lot of frustrating searching and weak-ass explanations on the GameFAQs forums.

There's only one or two that aren't obvious (i.e. unexplored map areas, or something similar), so it shouldn't be *that* bad. Augh, one of them would have taken *days* without the walkthrough.
