In spite of them talking about reaching the "upper plate", you don't see evidence that much of said upper plate still exsists except for the Tower (and although it's in better shape than it should have been, it's still pretty bad). The plate you see when you head into Deepground is what was built over one of the towns that Shinra built Midgar over--it's actually the slums above your head, not the upper plate.
DoC actually explained a LOT of stuff if you paid attention to what everyone said and the backgrounds. Like the fact that Omega is a WEAPON, and will lead the world to the Promised Land (never explicitly stated on the latter part, but it's not a far jump). Or the graphics on the Weapons Development research area. (Spent half an hour staring at them. Very interesting and explains quite a bit, really. Wish the graphics in Reactor 0 weren't so pixelated and IN KANJI because they would have been interesting to read, as well.) Or what exactly Deepground was. Or the fact that Cid and Vincent used to go drinking. o.O
Most of the massive plotholes are from Square not pulling out their own maps for the original game. Or character designs in the case of Hojo's ponytail.
