Yearning for Rainbows by Rae1. Honestly, I need to re-read tihs one. It's about Kou and Jou getting together, and if memory serves me right, is full of fluffygoodness. Multychapter.
Much Ado About Skating by Trixy3. Jou teaches a reluctant Koushirou how to skate. One-shot, drabble-ish.
Untitled Joushirou Fic by Wakaba-chan. Jou's going over to visit his girlfriend Mimi, but a certain redhead won't get out of his mind. One-shot.
Salt by Shimmercat. Jou and Kou in the digital world after Tai disappears to the real world (I think). 1 chapter, unfinished, probably never will be. (T_T)
For Jyou's Sake and It's for his own good. Two related fics, both by s1ncer1ty. They relate past (digital world-time) events to present (young adult) events, and use both to explain the relationship between Jou and Koushirou as Jou in particular faces hardships (bringing his boyfriend with him). Multichaptered, but posted as one entry both times.
Ooh, I read the last three; they're all beautifully-written. I just wish their authors would write more!
I don't really ship anything, but I find that the Jou/Koushirou pairing has some of the best fics out there; I don't think I've stumbled upon one that I disliked.
Musouka's Paper Moon had a small smattering of Koushiro hints, but it's predominantly a Jou/Yamato fic, so don't expect much from it; Koushiro's feelings seem to be one-sided and come later in the story. Still, it's wonderfully written.
I'm a huge fan of character death fics--I'm a sucker for the angst. Unfortunately, it's so rarely executed well in fandom. Uninvited is an exception, and while there's no romance there, I certainly got the feeling from reading it that Kou and Jou were more than just friends. You'll know exactly what I mean when you read it. :)
Coupled Off is one of those fics that I thought would end with as Joushiro, but didn't; still, the interaction between these two in this fic is so cute, you almost wish that they'd get together!
Fanfiction.net's been puttering out today and I dont' have all my favorites bookmarked, but I'll be sure to post some more when I find them. :)

I'm so sad that about half of v_voltaire's stuff is no longer on there though... what I wouldn't give to read "I am the very model of the modern digidestiny" again.
No, no she's not. But she wrote some amazing digimon fanfics in general. And MSTs. And songfics. And pictures parodying "The Emperor's New Clothes". The list goes on.
I don't know where else to find her stuff now though. She used to have a site with it there, but I can't find it anymore, and I think it's gone. If I'm wrong, I'd be VERY pleasantly suprised.
