The Second Inkling
Just after the ceremonial flyby for the decommissioning ceremony, the following exchange takes place between Sharon (who is in Raptor 312 leading the Vipers), and Apollo (who is flying at the head of the Vipers in Adama's old Viper):
"Viper 7242, Raptor 312, This is Boomer, just wanted to say it was an honour to fly with you Apollo".
"Copy that, Boomer. The feeling is mutual. You heading back to Caprica?"
"Yes sir. Back to Caprica and reassignment."
"Hope our paths meet up again someday, Boomer."
"Copy that, sir."
Note that in the mini-series, we only hear the first line. I found the rest in a script, which didn't refer to Caprica but to Kobol.

The Third Inkling
Then, when Sharon brings the survivors in the Raptor back to the Colonial One, she is met by Apollo and the following takes place:
Sharon grabs Apollo's arm.
"Captain, I've got two communication pods left, sir, but that's it. No jiggers, no drones, no markers, nothing.
"Well, at least you're still got your electronic suite. That old crate of mine can barely navigate from "A" to "B"," Apollo then puts his hand on her back in a companionable fashion as they walk along talking to one another. It's unclear to me whether they knew each other before but I have a feeling that they might have because of the way she was grinning back at him during the briefing session by Captain Jackson.
"That old crate may have saved your life, sir," Sharon tells him.
"How's that?"
"The Viper Mark Sevens, the Cylons shut them down like they threw a switch or something. And I've been hearing reports like that from all over. The only fighters that are having any success at all are either old or in need of some major overhaul."
Apollo listens intently to what Sharon is saying - taking the opportunity to grab her arm once more. It's a bit surreal seeing it given that it's such a contrast to how he is with Nouveau Sharon. He notices Baltar getting out of the Raptor:
"Is that him?"
"Yeah," Sharon says in a low voice. "Hope he's worth it!" Sharon then says in a really loud and angry voice. "Sorry, sir," she says to Apollo, looking slightly apologetic.
"Don't be," Apollo tells her with sympathy. "I hope he's worth it, too". Clearly she must have told him that she had to leave Helo behind to take Baltar

The Fourth Inkling
Sharon is then used by President Roslin to help round up survivors:
"Lieutenant Valerii, I understand that your ship has a limited faster than light capability".
"Uh, yes, sir. The Raptor was designed to make short jumps ahead of the fleet ... scout for enemy ships, then jump back and report".
"I want you to go out there and find as any survivors as you can and bring them back to this position. We will then form a convoy. We will guide them out of the combat zone and into safety".
"Yes sir"
