Amazing! I've never thought, or read anyone's thoughts, about the possibility of the Master and Lucy having a child! I don't quite see why a child of Rory and Amy would be able to regenerate - unless Amy is (as I've sometimes speculated) a grandchild (but not Susan) We know that Amelai used to get Rory to play at being the Raggedy Doctor, so they were presumably neighbours or at school together
Of course if Amy was a grandchild of the Doctor's, her kissing and attempting to seduce him would be...icky. Of course she could be the grandchild of another timelord...ooo, or she could be related to Donna somehow and maybe that DoctorDonna stuff affected her.
My theory was originally based on "Grumppyface" and similar vignettes - but that incident fits my theory quite well. It's not so icky if you remember that people often fall in love with soweone who reminds them of a member of their family, and that she doesn't know that he's centuries older then she is I found myself explaining to a young friend that "she's got very muddled, because she knows that he's very important to her, but she doesn't know why - so she's mixing up her feelings about him and her feelings about the other really important person in her life."
I was thinking more about the general audience's reaction; I don't know if the BBC would allow Amy to be related to the Doctor, no matter how distantly, after the kissing and flirting. Though they have let other stuff get by...
Ooh, yay. There's been so many, it's nice to see them all like this. Also, as I was talking to someone, I came up with another theory (mostly c/p'ed from my own LJ):
There's a possibility that the little girl might actually be the Doctor. Perhaps the Silence kidnapped him and forced him to regenerate into a small girl, possibly screwing with his memories in the process. He/she is then trapped within a space suit that has a mind of its own (essentially a moving prison) until he/she's able to escape after running into his/her past self, Amy and Rory. The part where we see her dying and regenerating could be him/her about to regenerate back into his normal Matt Smith self. And the whole thing with him/her seeming to be Amy/Rory's daughter could be a ploy by the Silence to through the TARDIS gang off the actual truth.
Hadn't heard the girl = Doctor theory before (though I did hear a girl = Master theory). So many theories out there, and you know the actual answer is going to top them all.
I don't exactly buy the theory about Rory being somewhat timelord, just because of how off the left field it seems, but what you say does have merit (and I HAVE thought about it myself too. I was concerned that with 2000 years packed into his human brain wouldn't it be in danger of "burning up"?). In fact I posted a journal comparing Rory's words about having 2000 years of memories to Two's conversation with Victoria because I did find the parallel standing out

There was also the bit where the Doctor poked back-from-the-dead!Rory in "The Pandorica Opens" which is mirrored when Rory poked the back-from-the-dead!Doctor in "The Impossible Astronaut". I agree, there's so many parallels between the two, there's gotta be a reason.
It is a silly theory. It explains nothing. It is very probably tacky. But it is mine and I'm sticking to it.
But because I am a believer not so much in synchronity as Silly Buggers, my theory is this;
Rory's family came from Wales originally. Rory grew up in England after his dad-and perhaps his mum-moved. Why? Don't know. No clue in the slightest. But they have some family there still. Though they haven't been in touch in a long time...which is a pity really. Considering.
