I was only halfway tuned-in to S6 (stuff going on in RL), so perhaps I need a review. I know that some people have mentioned that they really disliked that it was Adam-post Fiona-trauma heavy, and "where's Zaf, guys??"
That final reveal with the flashbacks? Just...no. It's almost as if the writers felt (or were told) that they had to take it even further. To make it "Spooks-gasp-worthy." And it was just so unnecessary (as well as utterly unlikely), as if they were overreaching, merely for effect. There were other ways of releasing Armitage via placing John/Lucas in a prison, mental ward, exile, without resorting to character improbabilities.
You're right, the story Lucas spun Harry WAS good! There was still plenty of culpability there to work with - shady-dealings in college, drug-running, unquestioned "package" delivery, the knowlege that Vaughn had killed the real Lucas on John's behalf, etc. That alligned with the established Lucas/John and still had plenty of manuevering room, as well as leaving territory which could be mined. Sigh.
