Pakistan is always so funny to me because of what you mentioned. Yeah, they let the Taliban in on the border but there is so much instability in the nation that it would be stupid to fight them.
Pakistan has similar problems to Egypt before Sadat. There is so much extremism that the government is trying to control that they can't control it. While Sadat did kick out the extremists in Egypt, they got in other ways and actually assassinated him.
The more I read about the state of emergency that happened, the more I realized it was there because of such instability.
I think Pakistan lets the Taliban in because they are too focused on the central government to bother with it. They couldn't handle attacks in that region. Even though what the Taliban has and what the government does to protect it reminds of a Rurouni Kenshin episode (I know, I know) in which Shishio (who is essentially a Japanese terrorist)took over these small villages but the central government of Japan was so weak, they just wrote the villages off the map.
In a sense, Pakistan does not scare me as much as Iran or Syria. The governments give money/weapons to terrorists. I think Pakistan just wants to be able to stand upright. It's tricky... that's for sure.
