Chelsea (quite a few free art exhibits)
Khao Sarn Thai Cusine or Planet Thai (both for their vegetarian duck both in Brooklyn's hipster-ville known as Williamsburg) Planet Thai is just an experience in terms of the atmosphere (dark) and how long it takes to get served, expect a wait.
The Whitney or the Met (decide which has the most pieces you'd like to see)
Make sure to get the metro-pass 21 bucks for seven days unlimited (that's how much it cost in 2002)
The Strand (more books than you can shake a stick at)
The East Village (the only place I actually saw bohemians and a few punks)
The Algonquin Hotel (okay, you don't need to go here, but I adore Dorothy Parker's work so much, that I had to see where some of it unfolded)
International Center of Photography. I might even be tempted to skip a museum trip in favor of this if there were no works or exhibits I was interested in at the Whitney, Met, etc

That's what comes to mind right off the top of my head.

Oh yeah and El Museo del Barrio, and added bonus is that it's right across from the most beautiful stretch of Central Park.
