Well, round 1 was fun, and thanks to everyone who participated. And its never too late to add. In fact, I've finally narrowed down my favorite Clex scene, and I'm going to add it here.
So, lets expand the game.

1. Hug
The final scene: “Trust me Clark, our friendship is going to be the stuff of legends.” ::chills:: ‘Nuff said.
2. Phoenix
Clex Reunion Hug: Still gets me every time because you can literally tell how immensely happy and relieved they are to see each other again. This little scene, little moment, almost has an oasis like quality to it now.
3. Nemesis
The tunnel scenes: This is one of my favorite eps and the Clex in it is a huge reason for it. Considering the point in their relationship, or lack of, that these two were in at this point, ironically their conversation in the tunnels was one of the most open and honest they’d had had till date. Lex all but admits he knew Clark was ''special'' and Clark all but admits he was aware that Lex knew. There may have been no direct declarations, and no deliberate intent on either side to concede anything, but at the same, there were no direct denials either, and it was an intriguing exchange. Then later, as we see Lex’ reactions - he thinks he knows what he knows, about Clark and yet he is confronted in those very tunnels, by evidence to the contrary, in the form of Clark bleeding and getting injured. It's fascinating. There's also a plethora of emotions in general, that emanate from both Clark and Lex - trust issues, anger, hurt, resentment. And this all sort of comes to the forefront, when despite all their differences, their deep seated issues, when the chips are ::literally:: crumbling all around them, Clex still work together in tandem to help each other out. It's a beautiful confirmation of the series' original and strongest premise, the relationship between Clark and Lex. Their friendship, the deterioration, the bond, the bond turning deadly, yet through all of this, for better or worse, in whether in negative or positive personifications, ::a:: bond still remaining.
4. Fracture
The Clex scene at the mansion: The symbolism in the ep is heavy handed, yes - but it was still nice to see the wee!Lex/Clark scenes, represent all that was truly right, and real and honest about the Clex friendship, as it once was, that inspite of the enormity of the shit that has transpired b/w them, there's still a part of them that consciously, or subconsciously continues to hold on to the other. And this leads wonderfully into that final scene they share, where we get to hear Clark verbalize once again that he still views Lex with tinges of hope. It’s incredible because that's an integral part of the line of thinking that will shape him as future Supes.
5. Descent
The scene outside Luthorcorp: Only these two could convey so much without any words spoken. When they lock eyes it's incredibly compelling to see the emotions forming. Clark with his almost questioning look - "did you really do this, Lex?" and Lex with the somewhat shaken, "I can't take this right now" and very evident attempts at trying to avoid his stare. He even tries to break through the crowd and physically get away from Clark's prying and questioning gaze. This is met with Clark refusing to break it free, and even following him, in step across the police lines. The direction is so effective.
6. Descent:
The scene at Lionel’ grave: Another wordless, poignant exchange, a parallel, almost to their first scene because whereas in the first one, it was Lex who was trying to avoid Clark's gaze, this one begins with Clark doing the same. This is the point where these two are fully aware of where the other stands. There was no mincing of words, earlier in the scene they shared. And so in those brief moments of Clark trying to keep his gaze down, he has one final bout of sadness, and disbelief at what has become, of the two of them and their relationship. But it passes, because their eyes do meet eventually. And again, so beautifully, so much is conveyed. Clark, with his utterly determined expression. And Lex with an almost smirk of "bring it on."

Everything you picked, I totally agree with. All of them occured to me, except maybe for Fracture. Although, now that you mention it...
That first Clex scene in Descent is genius. I really believe that. So much is conveyed between 2 characters that don't say a word to each other.
The Phoenix hug will always be amazing. What a big, joyous bear hug.
