“My dad drank.”
Although Brennan already knew this bit of information to some extend, she didn’t expect hearing it from Booth himself. Whereas he knows pretty much everything about her, she realizes that she doesn’t know much about him. It bothers her a little.
That one sentence captures the reason for doing most of the things he does -why Booth is such a good father, why he rescues his brother all the time. The reason why he is sitting hunched next to her, sad. She assumes he talked to Jared about the drunk driving, and that he’s not going to rescue him anymore. Brennan isn’t an expert on body language, that’s more Booth’s field of expertise, but as she watched from inside the café, she knew that the conversation didn’t go well. It was confirmed as she saw Booth slam his fist into the side of the bus stop.
She still felt guilty for betraying Booth the way she did. Even after working with him for so long, she believed a person she had never even met before over him. Sure, Jared is a Booth, but he isn’t the real Booth. Angela and Cam even told her so. She was swayed by the flashiness and the fact that Jared was such a smooth talker. He talked about Booth in a way she never even thought about. She believed him, he was Booth’s brother after all. She doesn’t know much about Booth.
So it comes back to that realization.
Now, as she sits next to him, she promises herself she will never betray him again. Even though he is a somewhat private person, he is still Booth. Booth, who she trusts more than anyone, who she believes in, who she loves. She will give him the benefit of the doubt, always.
