This made me think that Barty was really the Doctor and that Martha's body had been posess by the Master.

Hee! Thank you. I never thought of it that way but now that you mentioned it. :D

I do have a fic in prgress in which Barty *is* a time lord, but I'm not sure if I'll ever post it.
