BABIES.
So Jacob/Emma is in Joe's 'plan' in a way that Jacob/Paul isn't. Taking this in a classic religious anti-gay rhetoric kind of way, surely it's because Jacob and Emma can have baaaabies and Jacob and Paul can't.
Babies, of course, being a great way to trap people in a bad situation (i.e. a cult) that they otherwise might be tempted to leave.
Also, now that they're a triad, presumably they won't know whether it's Jacob's baby or Paul's baby. See also: Paul's comment in #1.02 about "I don't like kids", countered by Jacob's comment, "you like this kid."
In conclusion: BREEDING A NEW GENERATION OF SERIAL KILLERSSSSS.
