The Sons & Daughters of Hungry Ghosts by bookshop
Mal/Saito, Mal/Cobb. Mal comes home one day and finds Cobb trapped in limbo, dreaming of a life together they never had. She and Saito, her old dreamsharing partner, come up with a way to get him to wake up -- but is that what Mal really wants?

The Outrage of the Years by alchemyalice
Cobb/Arthur. Cobb is a writer who uses dreaming to help him create, but after the death of Mal he can't cope with reality any more. While writing about his catharsis, he gets sucked into the dream of Inception. Now Arthur, Eames, and Ariadne have to pull him out of it, by giving him a story of salvation -- one where he saves Arthur.

The best part about this is now I have an excuse to re-read these...

They Tried to Blow Me Down (on AO3)
Creator: Indysaur
Warnings: None.
Pairing(s): Cobb/Mal, Arthur/Eames
Rating: Gen
Summary: Written for the prompt: "Can I please please please have a fic where Mal tries to go on with her life in the real world, as an architect/extractor/whatever, without Dom, who's still asleep?"
Why: Indysaur has this quietly gorgeous and simple style that I adore, and s/he always does a fantastic job of exploring 'what ifs.' This fic doesn't have an easily identifiable plot or resolution, but you do come away with a sense of what could have followed Inception's credits.

Home by the Sea (on AO3)
Creator: valderys
Warnings: None.
Pairing(s): Cobb/Mal, Arthur/Eames
Rating: Teen
Summary: Arthur wasn't expecting the end of the world to be so peaceful. Or for Mal to turn out to be right. Except she isn't, not really, she's still just as screwed up as she ever was. There's only one man Arthur can count on, if only he can find him - it really is the ( ... )

[I messed up some coding/warning info, so I deleted the above and re-posted here ;) ]

Not sure if you're interested in something like this, but way back when I compiled a thematic list of Mal-was-right fics on my journal, though I haven't updated it since last August. It contains 16 fics; since you limit to 3 recced works, I'll not link each individually.

Title: Inception-specific thematic list: Mal-was-right
Creator: jenna_marianne
Warnings: n/a
Pairing(s): various
Rating: n/a
Summary: A thematic list of various fic with the common trope of "Mal was right"

A more recently written fic (May 2012) that's not on my list:

I just came across this diagram & meta!
Link: http://toweroftheoctopus.com/2010/12/inception-diagram-and-explanation-spoilers-obviously/
Title: Inception Diagram and Explanation (spoilers, obviously)
Creator: metatim / Tower of the Octopus
Warnings: n/a, other than spoilers
Pairing(s): n/a
Rating: n/a
Summary: People are posting Inception Theories all over the internet, but even the ones that agree with me aren’t explaining it properly. So naturally I’m here to try to put that right.

Of the major categories of theories out there, my preferred interpretation of the film is this: Mal Was Right. More specifically, at Mal’s external direction, Saito incepts Cobb to believe he must wake up, and Ariadne purges him of his demons. Here’s a diagram

This is the story that got me into the fandom...
Link: http://airgiodslv.livejournal.com/535615.html
Title:Amazing Grace
Creator: airgiodslv
Warnings: none
Pairing(s): Arthur/Eames, Mal/Cobb
Rating: PG
Summary: “Cobb’s in a coma,” Arthur says. It’s the first time he’s said it out loud; the words feel strange in his mouth. “He’s fallen into limbo. Mal and I can’t wake him up.”
