You can probably watch railgun and still be surprised as Touma isn't a main character there. However this completely spoils index. Patchy's existence can be negated by this, I think. She's a pure youkai, after all.

Eirin is technically the same, though that opens up a controversy of whether or not extra-terrestrial beings actually exist.

May Lee's Hero Mode tends to be deactivated if she's given a heavy blow ANYWAYS, but all he really has to do to de-henshin her is touch her, if this is something to go by.

Soldier's all MAN all the time, so no effect there.

Jotaro's... an interesting point, actually. Negating his Stand would actually kill him, given it's so thoroughly ingrained into his psyche. That's canon proven. The interesting part comes from how Touma would be effected by Time Stops, if at all.

Virginia has no supernatural powers besides the Arcana, and she hasn't even regained those yet.

I'm not sure about youkai and aliens applying to Touma's imagine breaker. It more applies to beings who are made of magic, in the canon Angels are just pure manifestations of magic. Erika is an exception since she shouldn't exist at all according to canon.

I'd need to know more about the Time Stops in order to understand how Touma would be able to react to it.

Noted about youkai and aliens. If nothing else, their powers would stop working.

Time Stops essentially create a temporary alternate universe in which only the user can move forward along any given timeline for a maximum of so many seconds before the two realms merge again and time flows normally again. To anyone BESIDES Jotaro, Dio, and theoretically Diavolo, the whole thing happens in a blink. The effects are instantaneous and there's no awareness that any pause in time happened at all.

Time Stops can be halted if the user is stopped before their Stand can manifest. Jotaro does this in canon by managing to haymaker Dio before he can finish calling out The World, therefore ceasing the stop. Otherwise, though, it is incapable of being blocked unless you yourself can alter time somehow (example: During Dio's Time Stops, Star Platinum can still move to defend against Dio's attacks, but only for a short while).

Yeah Danmaku certainly falls under either magic or supernatural powers depending on the character.

It sounds like there's no physical manifestation of the Time Stop that Touma could see. So the only way that Touma could nullify the Time Stop is by touching it with his right hand while it's going on and it sounds like this is impossible since there's no way Touma could enter the alternate universe. Unless there's some way Touma can touch the alternate universe?

There's no way to physically touch it, no. And even calling it an "alternate universe" is just filling in a vague blank left by canon (Dio refers to it as "me world where time flows only for me", so parts of the fandom have used that to guess how it works).
