1. When Yuca realized Rain was dying! It was after Rain ducked out of going to Gargantua. The conversation was . . .
YUCA: Are you really not coming with us?
RAIN: Sorry, it's just ... I'm feeling a little tired.
RAIN LOOKS VERY TIRED AND WORN DOWN.
YUCA: Rain. You ...
. . . Which was kind of terribly blatant. So, Yuca realized about then.
2. What he thought! I swore I said this before!! But Yuca never liked Rain's lot in life. He was shafted in general with life and was going to be more fucked because of Yuca . . . Not that Yuca cares, but your life sucked, Rain. I mean, Yuca doesn't like the sister, because she gave up all the kids to save the church and her own skin. So, he does have a moral barometer. He just . . . Ignores it kind of a lot. Screw the rules, I have immortality.
3. THAT OTHER QUESTION. So, that was the state of affairsss . . . Yuca coughed everyone over, Rain managed to duck out of sheer luck which landed him with an iron cross in his chest. IT WAS NEVER PLANNED TO GO THAT WAY. The whole thing was so haphazard! Yuca didn't know Rain was going to duck out! He didn't know Rain was sick until after the fact, so then he got why Rain wasn't coming with. Rain is a dumb sap who loves everyone; he wouldn't sit out without a damn good reason. Then, the rest of the math doesn't add up. The other experiments were failing. (Intentionally, imho.) Make Rain immortal does nothing to help along the destroy the world project. Actually, it kind of screws it up! Because Yuca works on not being detected while being a horrible bastard, but Rain knows who he is and what he's after!! NEVER MADE ANY SENSE.
But Rain did get the cross! Why? Because Yuca wanted to do it, anyway. It was all impulse. Yuca couldn't predict the cards falling the way they did, but all the stars aligned, saw a chance, and took it. When Yuca goes on his fun adventures with Machika, he faces the fact that what was an impulse decision ended up being goddamn horrible to Rain and he feels horrible about it! YS DOESN'T REALLY LIKE HIMSELF. But making Rain immortal was his one gift that was ~true~ to himself. Because he still loves people and all. He'd like to stay dead, because he's tired of being hurt because he does love them lots and keeps letting himself get hurt that way.

He's so goddamn upset and conflicted and can't face Rain for anything. Awhile back, Yuca realized that he fucked Rain over while he wasn't fully present and aware which has caused Rain a lot of hell! Yuca would really like to be able to make up for it, but Rain refuses to let him. And Yuca can't really foist the decision to give up immortality on Rain, because he is still so happy and comforted by Rain being with him. So, Yuca alternates between keeping an eye on Rain and making sure he doesn't break himself . . . And being a huge, horrible dick in Rain's general direction! So, Rain will hate him and give up on him! It's why Yuca keeps running from every conversation they have lately, because he doesn't want to have feelings and give Rain (even more of) a reason to pity him. And he doesn't want Rain to know anything about him, because it's none of Rain's business! We aren't friends, go away!!

He loves Yuca, I don't think he's ever NOT loved Yuca, his thoughts were never I WILL KILL HIM, they were I WILL STOP HIM. And if he had to kill him to stop him, he was set on doing it.
FOR ANYONE SANE, killing Yuca would have been a sort of release, for Rain it wasn't, the idea of killing him was, in a way, the idea of killing himself. "I could have killed him, killed my heart" by killing Yuca, he would have given up on being human, in a way.
NOW Rain never doubted Yuca before terrible things. He trusted him blindly, if Yuca had told him to jump into a pit, he would have, because IT'S YUCA SO IT MUST BE FINE. After he shot Freya, a part of his reality, of what Rain considered FACT shattered. Yuca betraying him meant he had to reassess EVERYTHING he thought was true. And after six hundred years of nightmares Yuca became this almost omnipotent figure. Yuca made him immortal, Yuca is responsible for everything Rain has gone through. Rain is in a very basic level absolutely terrified of him, but in the grand scheme of him, this fear becomes irrelevant when faced with everything else.
He still loves him and wants to help him. And in this Yuca, he can tell he's scared too, scared and lonely. And Rain gets it, he knows what it's like and he doesn't want to leave him alone, and when he says he'll spend eternity with him, he absolutely means it.
THERE'S ALSO THE LACK OF TRUST. If Yuca gives him something to drink Rain will, but he will be expecting it to harm him or make him pass out or something. He expects his trust to be betrayed, and he doesn't trust Yuca at all around people other than him. "He'll hurt them, he'll use them, he can't be trusted." Yuca destroyed everything Rain held dear once so he can't trust him not to do it again.
