How to go from

(Created in Photoshop 7. Translatable, I think; uses Curves and Color Balance. No selective color. Tutorial is image-heavy.)
First, I copied and pasted my base and cropped it like so:
I'm mostly interested in the cloud part up here to use as a background:
Then I cropped and resized my base again like so:
... and pasted it on top of the first layer. Now the icon looks like this:
So there are clouds everywhere, but there's also a rather clear line where the top layer ends:
So I used a layer mask to clear away parts of the top layer, using a black brush to paint over the parts I didn't want:

Now that the sky looks more natural, I wanted to brighten up the icon. I merged down all the layers (Ctrl + Shift + E) and duplicated it, setting it to Screen, 30% opacity.
Next, I bumped up the color and the brightness a bit with a Curves layer.
RGB - Input: 118, Output: 143
Red - Input: 121, Output: 134
Green - Input: 124, Output: 134
Blue - Input: 128, Output: 131
But I wanted to make the clouds in the top half of the icon to be a little darker and more visible, so I used a layer mask on the Curves layer.
To make the icon less gray, I used a Color Balance layer:
Midtones: +12 +13 +11
Highlights: +9 +8 +5
Make sure "Preserve Luminosity" is checked.
For the last step of coloring, I used another Curves layer.
RGB - Input: 118, Output: 132
Red - Input: 124, Output: 134
Green - Input: 128, Output: 137
Blue - Input: 124, Output: 131
Next, I merged down all the layers (Ctrl + Shift + E) and sharpened it.
I duplicated the layer and resized it (80x80 px, minus the white border):

Then I selected the top half of the bottom layer (the 100x100 px one):
I copied and pasted it and rotated it like so:

And pasted it under the 80x80 px layer:

First, I cropped and resized my base:
To get rid of the white space at the top, I smudged the blue upwards with a big fuzzy brush to fill it up.
It's very dark, so I duplicated the layer and set it at Screen, 100% opacity.
To create some contrast, I duplicated the layer again and set it at Soft Light, 30% opacity.
To brighten up the colors, I used a layer of Color Balance, set at Soft Light, 45%.
It's still very blue, so I created a new layer (Ctrl + Shift + N), filled it with #BD7B29, and set it to Soft Light, 77% opacity:

So now the icon has more of a yellow-ish tint, and less blue. I still wanted it brighter, though, so I used a Curves layer.
RGB - Input: 125, Output: 129
Red - Input: 122, Output: 136
Green - Input: 126, Output: 129
Blue - Input: 125, Output: 134
Again, after brightening, I decided to use a Levels layer, set at 70% opacity, to increase the contrast.
RGB
Input Levels: 13 1.00 255
Output Levels: 0 255
So I obviously had no idea what I was doing when I was making this, and I suddenly decided that I wanted a bit more blue. So I used a Color Balance layer at 50% opacity.
Midtones: -27 -13 -16
Highlights: -9 -8 -4
Shadows: -11 -14 -8
Make sure "Preserve Luminosity" is checked.
I felt like the blue of the sky is a little drab and muted, so I used a Selective Color layer.
Cyans
Cyan: +100
Magenta: -100
Yellow: 0
Black: +12
I wanted to brighten up the bottom half of the icon, but not the top half, so I used a Curves layer set at 70% opacity with a layer mask, using a black brush to paint over the parts I didn't want.
RGB - Input: 121, Output: 138
Red - Input: 123, Output: 134
Green - Input: 124, Output: 132
Blue - Input: 123, Output: 132

And again, I added another Levels layer for contrast. This time, it was only a little bit:
RGB
Input Levels: 8 1.00 255
Output Levels: 0 255
Then I added a Hue/Saturation layer to make the blue of the sky more vivid.
Master
Saturation: +10
I still wanted the sky to be a bit more saturated, but I wanted to do it without making the bottom half of the icon more saturated too. So I duplicated the Hue/Saturation layer and used another layer mask.

Now, in the sky you can see some streaks, like some of the colors aren't really blended well together. For example, here:
So I merged everything down (Ctrl + Shift + E), duplicated the layer, and went to Filter >> Blur >> Gaussian Blur, 2.0 pixels.
Obviously, I only want the blur to appear in certain places, so I use another layer mask.

Then I merged everything down (Ctrl + Shift + E) and sharpened it.
And finally, to brighten it all up, I opened a Brightness/Contrast layer:
Brightness: +5
Contrast: +5
