I save as png rather than jpg which seems to have stopped this happening for me with still icons. I'm not sure if that will help.

When that happens to me I choose "Save for Web" and change the settings to JPG instead of the default GIF.

Layer > Flatten Image.
Use it after you're done, right before you hit save for web. (;
It's like when you save a .PSD. If you don't flatten/merge all the layers, then it saves all the layers. If you do, it just saves the actual image.
