About the prompts, are they meant to line up to the order of the pairs/characters?

Yep, the idea is that you have your list of ships and when someone gives you prompts they're randomly matched by numbers, so prompt #6 is for the ship / character(s) at #6 on your list. They're not always easy to make work, and sometimes they won't work at all, but that's the beauty of the thing - new angles to think about!
