My explaination to myself was that Duncan did know - and he was trying to keep Jesse from doing something that would get him killed violently. And that he couldn't get close to Jesse after he died trying to help the miners, because Jesse's father blamed him for Jesse getting involved.
So, when Jesse woke up, he didn't have Duncan as his teacher, and I'm not exactly sure who he did have. I'm actually contemplating continuing this, and seeing how Daniel/Jesse recovers his memories (other than those of Daniel Jackson).
Of course, he might have some help in the form of Janet Frasier, since in my head, she's his Watcher.... I know Jack would be better able to keep a close eye on Daniel, but it would change the conversation in this, and it would actually change his reactions in the episode where Daniel ascended.
Mmm. Now I have another plot bunny that showed up while answering your question. *headdesk* Have to do a chronicle entry for Daniel, to go with his ascending. Janet's thoughts on why he chose to do so, instead of letting himself die, and starting a new life.
