Yes, it's definitely just used to perpetuate the protectiveness. I just think it's crazy how much people believe it to be canon, despite there being no evidence for it.
Even last week, I saw someone comment on a screen cap about how "Dean's still taking the bed by the door", when I thought that even though it was a LITTLE difficult to see int he screen cap, it was quite clear in the episode that Sam's bed had been the one by the door (though he hadn't slept in it). It was a very classic example of someone seeing what they wanted to see, I suppose.
Good observations. I think Dean subconsciously tries to place himself near the door but if Sam happens to get to it first, w/e. Like in this most recent ep, Dean goes to sit on the bed closet to the door and then realizes it is the sex bed and moves to the other one. Also I could have sworn that in Mystery Spot Sam was closet to the door because we see Dean tying his boots and then walking off to the bathroom that was closer to his bed. Must ivestamagate.... ;D Either way there's plenty of evidence to show that Dean isn't always next to the door. Sometimes they just fall where they may.
Yes, sadly, there's no way to see inside Dean's head, unless he says something. So, we can only guess at whether or not he has a preferred bed.
In Mystery Spot, the bathroom is directly across from the beds, and Dean is in the bed closest to the door. It's why when Sam wakes up and it's Wednesday, he looks passed his own feet to see Dean in the bathroom...the room sort of looks like this:
Sam Bed ............... Bathroom DeanBed ...... Table ..........Door
I don't actually care about WHICH bed he lies on. As long as we see him in a bed :-D
It's damn well fanon, and I might even go as far as putting it into pre-season canon (as long as we don't get any evidence against it) where it'd make sense.
My idea about sleeping-arrangement is:
Whoever claims first, picks the less-sagged bed. And since most people like to sleep on the bed further away from the door, a motel-room would have the better mattress at the bed closest to the door.
Maybe.
Or maybe they just drop where they stand, or the one further from the door is closer to the bathroom, and maybe Sam has a weak bladder - ar pisses/does other things too loud in there? The smell?
Personally though, I think the reasoning is far more boring than that. As someone who has gone on many many roadtrips with various family members and friends, I know that upon walking into the motel room, someone will look at the beds and just think 'I like the look of this one more' and then throw their bag at it and that's that.
If it's cold though, I usually take the one furthest away from any windows that might be drafty. And if the room has one of those annoyingly loud air-conditioning units, then I take the bed furthest away from it in the hopes that a little distance will make it less annoying :P
And when nothing else really matters, I usually like sleeping next to a wall, so I'll pick the bed closest to a solid wall.

For me, I always snag the bed furthest from the window. Where the door is located is irrelevant, but I like darkness when I sleep and motel windows are a thing of evil. In motels by the parking lot, that means the bed furthest from the door. In hotels with a hallway, that means the one closest to the door.
It never occurred to me to notice what other people do, but I've got a strong enough preference that it would make sense others do too. In a group, it's the dynamics too, who gets to choose first. For brothers, it would make sense for it to be a tiny bit of a contest who gets there first, like riding shotgun.
I find it fascinating the things people notice and the conclusions they draw from it.
Yeah, it was kind of interesting for me to try to make a masterlist of my meta - because I had forgotten half the stuff I had written too. Some of them, such as "Canon vs. Fanon" I was sure that I could make into a "thing", yet I only did them once or twice. :P
For me, I like to be close to a wall. In most hotel rooms that translates to "furthest from the window" even though the window really doesn't factor into my consideration (unless the wall with the window is the closest wall to a bed.) This is also one of the main reasons that I like having the window-seat on airplanes too (though looking out the window is also a bonus).
Basically, I don't like to be surrounded on all sides by people (or the potential for people). So, yeah, door, window, doesn't matter - I just want something solid beside me (even if I still end up sleeping with my back to the room).
But yeah, sometimes it just depends who walks into the room first and puts their bag down on which bed.
