I do not believe I had to do this... Oh, wait. Yeah, I do. Anyway. Here it is for reference; it's also in the notes on the AO3 series page. Movies are in italics; stories in the series are in quotes. * after the story means HL characters only.

A very, very rough timeline:
Late April/early May, 1945 -- Captain America goes into the ocean -- Captain America: The First Avenger.

June, 1951 -- Winter Soldier tries to kill Duncan MacLeod -- "Mismatched Pieces"

1956 -- Natasha & Methos meet in Bora Bora -- "Whispered on the Winds, ch. 1"

19?? -- Natasha & Amanda meet -- Mentioned in "Whispered on the Winds" (Someone write this, please!)

1973 -- Natasha & Methos meet in Brazil -- "Whispered on the Winds, ch.2"

1987 -- Natasha & Methos meet in China/Bhutan -- "Whispered on the Winds, ch. 3"

2008 -- Tony Stark becomes Iron Man -- Iron Man (first movie)

2008 -- Natasha, Clint, & Methos meet in Afghanistan -- "Whispered on the Winds, ch. 4"

2010 -- Tony, Pepper, & Natasha meet; problem at the Monaco race -- Iron Man II

Februrary 2012 -- Captain America is found -- Captain America: The First Avenger

March, 2012 -- Natasha & Methos meet in London -- "Whispered on the Winds, ch. 5"

Early April, 2012 -- Matthew and Duncan run into Winter Soldier -- "Mismatched Pieces"

Mid April, 2012 -- A lot of trouble & a lot of redheads -- "Ransom of the Red-Headed League" (in progress; teaser available here, although a few details have since changed)

May, 2012 -- Restoring the Stone of Scone before Diamond Jubilee -- "Sticks and Stones" *

Late May/June, 2012 -- Connor and a lot of civilians help hold off the Chitauri during Avengers -- "Can't Get Behind the Lines When It's a Cluster(F*ck)"

?, 2012 -- Sometime after the Battle of Manhattan, Rich Ryan kills an immortal mage and runs into Kronos -- "Throws Me To The Ground" *

Yes, this raises the question of whether Sean Burns is working for SHIELD by the time of the Battle of Manhattan. I honestly don't know, and I'd better figure it out!
