I still have problems with the Fauxlivia storyline, especially the part where Peter acknowledged that he'd been noticing changes in "Olivia" and actually been making up excuses for them all along. Alas, the lure of Peter was too great for me to holdout for too long (and then there's Lincoln in the alternate world for those episodes). But this could be the straw that breaks the camel's back. I plan to give Fringe season four, and if they don't manage to fix the Peter situation within that time period then I'll probably drop the show. Although, really? The fact that it is one of the most well-written and developed television shows currently available will probably keep me tuning in each week for more.
I've seen about five of the episodes of this season of Bones and I've loved pretty much all of them. I admit that I mostly just came for Hodgins and Angela and their coming bundle of joy, but I've found myself pleasantly surprised by all of these episodes. As you pointed out there is a natural forward progression that this show does so well. That truly is the strength of Bones and if the writers could only start using that formula again, I think that they could really hark back to the glory days of the show. There is a reason why the show won so many fans in the first three seasons. Perhaps the writers need to go back and re-watch their own show?
