I personally think that Nautilus itself is either
1. Something super-high-level like an Aeon that is also Metroplex. Hence the sentient qualities and its glee at picking on the characters and giving everyone really weird random stuff.
2. Ryuu herself, manifest in city form. Throwing out meta references and fun things because she finds them amusing.
Nautilus is going to be revealed to actually be Lazy Town. Jefferson, as Sporticus, hovers above it in his helium blimp called Monticello. He has been put on a mission by the demigods of Healthy Eating, Aaron and Jin, to whip the citizens into top form in order to battle
Megatron/Robbie Rotten, whose mission it is to keep the citizens docile and mindless, unknowing of their fate as he slowly but surely takes over the city from his underground lair/lair in the Western District.
All the rest are puppets played by their puppeteers, called muns. Except Pyramid Head, who is a law unto himself, and Cyrus, who is Stephanie.
They are all unknown actors and players for an unseen but enthralled audience who tunes in every day to intricately watch the bizarre twists and turns of their lives.
