In the summer between seasons 2 & 3, Shannon disappears and Will doesn't know where she's gone. When she comes back, she looks very different because she's had complete gender reassignment surgery, along with facial reconstruction and some liposuction, etc.. Basically, she went overseas and had her whole body remade to what she wanted.
None of her colleagues knew she was trans*, and everyone assumes that she just had cosmetic surgery to maker herself "prettier." Emma and Sue and her other female colleagues deride her for bring so "shallow," and Will tries to be helpful by telling her she didn't need to change anything about herself.
Shannon tries not to let their words bother her. For the first time in her life she really feels like herself. Her body and her spirit finally match. She has so much self-confidence now.
I'd love some Will/Shannon, and it's up to the filler how in-depth you go into everything, and if any of her colleagues find out that she's trans*.
