As said, Kurt gets drugged at a house party. Maybe it's intentional, maybe he ended up with a drink intended for somebody else. Either way he goes down hill pretty fast. By this point it's late in the night and everyone else is pretty far gone, and no one noticed when he disappears.
Maybe this is pre Dalton. Maybe it's fanfic limbo where everything is set up to be the most convenient. Either way, some guy (Karofsky, another repressed jock, a jock with the intention of roughing Kurt up) ends up pulling him into a bed room and giving him hell. Emphasis on how far Kurt is gone, because he can barely keep his eyes open, let online move. He doesn't really know what's happening, but he knows someone is hurting him and that he's scared.
Mike/Sam/Rory/some unexpected dude (not Blaine or Finn) comes in before anything goes to far. The assailant isn't happy and a scuffle breaks out, Our Hero managing to shove the guy out of the room and lock it. They can't very well leave because the unsub is out there trying to get back inside, so they pull Kurt close to make sure he's alright, fully prepared to wait it out and keep their buddy safe.
The next morning everything is okay and everyone goes to school like nothing ever happened.
Except Kurt is terrified because he doesn't remember what happened that night. He just remembers snippets of someone hurting him, and then being held against someone for a long time and feeling hot and smothered, and someone touching his hair and whispering to him. He remembers not being able to move and get away, and how hard it was to open his eyes and not being able to focus, even when the person smiled down at him and told him it was okay, he was being taken care of.
Mike/Sam/Rory/some unexpected dude is very confused when Kurt starts to avoid him at any given cost, and always looks so sick and terrified.
tl;dr: Kurt gets drugged at a party and assaulted. A male friend intervenes and spends the night protecting/comforting him. Kurt was so incoherent that his (few) memories of the night leads him to think that the friend is the one who assaulted him.
