I'm kind of torn on Peter's thoughts. They're accurate, of course (as far as my muse is concerned), but I think that the "truth" of the matter is somewhere between what Peter is thinking and what Sylar is thinking that Peter is thinking. Peter doesn't want subservience. But he needs some indications of submission and passivity, as well as respect and adoration/admiration from Sylar to make this work for Peter. Sylar is too scary, aggressive, and off-putting otherwise.
A really tall, hugely muscular man is going to have to act milder and kinder with and to me for me to seriously consider him as a sexual prospect than a more average sized man. Because it's just scary.
Peter needs to be allowed to feel dominant to compensate. My issue with Sylar's thoughts is that Sylar takes that and immediately casts it in a very negative light - family issues, perversion, character failings, but Sylar's still pretty okay with it because he thinks people suck so much anyway. This is Peter's degree of suck? Well, Sylar's cool with that. He didn't expect that Peter would be as 'good' as his packaging.
So there's still a lot of conflict brimming around here. The characters think they're on a wavelength and they aren't, really, but they're closer at the end of the story than they were at the start.
