Peter is one brave guy. I don't think anyone in their right mind would be comfortable with Sylar behind them, least of all with him being behind you for sexual purposes. Does Peter,like, not clue in that Sylar might be into serious hurt kinks like bloodletting or no-prep or kidney-punching during sex? He seems so unafraid of being, well, raped. Its weird to me. Maybe he thinks that in extending trust, he'll get some mutual trust going?
Nope, never occurred to Peter that Sylar is A) that kinky or more importantly B) would do something that outside of social norms. (Yes, I know, serial killer we're talking about here, but I'm assuming we have a year or so of good Sylar behavior for Peter to have constantly observed ... so Peter has a decent read of Sylar's character.)

Had Peter thought about it, he still would have figured he was relatively safe. Sylar obviously and desperately wants a sexual partner. Peter wants one, too, but in the big tally of who wants who worse, Peter thinks Sylar wants him more than he wants Sylar. If that's the score, then Sylar won't jeopardize his chances by pulling dangerous, unapproved kinky stuff, because that would/might cut off his access to Peter in future.

And Sylar gets away with scratching him *again*?! Wow. Peter's...really, really horny?
I figure a "fuck, ow!" was in there among the various things Peter said, but Sylar didn't interpret this as a 'stop that right now'. Peter didn't mean it that way, either. He just meant it has a 'ow, that hurts, I don't like it!' It's certainly not a 'I dislike it so strongly I'm going to interrupt our first time to lecture you about what you can and can't do'.
